Zoho Books CIS Setup for UK Construction Businesses: An Honest Guide

Zoho Books Files CIS Returns Directly, and That Changes the Verdict

The usual criticism of Zoho Books for construction businesses is that it prepares your monthly CIS return but cannot file it, leaving you to export the figures and submit them separately through HMRC’s own service.

That is not the case. Zoho Books submits CIS returns directly to HMRC, the same way it handles VAT under Making Tax Digital. You generate the monthly return, review the consolidated figures and submit it from inside the software.

The tier question is also more nuanced than usually reported, and in a direction that saves money. CIS contractor tracking is on every plan, including Free. What sits behind the Professional tier is specifically the ability to submit returns to HMRC.

So if you are a subcontractor who only needs to track CIS suffered, you may not need to pay anything at all.

What CIS Actually Requires

Contractors deduct from payments to subcontractors and pass the deductions to HMRC, where they count as advance payments against the subcontractor’s tax and National Insurance.

The deduction rates:

  • 0% for subcontractors with gross payment status
  • 20% for registered subcontractors
  • 30% for unregistered subcontractors, or those who cannot be verified

The monthly return is due by the 19th of each month, covering the tax month running from the 6th to the 5th. Late filing starts at a £100 penalty and escalates the longer it goes unfiled.

And the change that catches people out: nil returns are mandatory again from 6 April 2026. A month in which you paid no subcontractors still needs either a return or an advance inactivity request. The late filing penalties came back with it, so a quiet month is no longer a month you can ignore.

Zoho Books CIS: Which Plan You Actually Need

This is where most guidance is imprecise, and the distinction is worth real money.

CapabilityAvailable from
Track CIS contractors and subcontractorsFree
Auto-calculate deductionsFree
Payment and deduction statementsFree
Submit CIS returns to HMRCProfessional

So “CIS is only on Professional and above” is half right. The tracking, the deduction calculations and the subcontractor statements are available further down the range. The HMRC submission is the Professional feature.

Practically: a subcontractor tracking CIS suffered against their own invoices can work on a lower tier. A contractor filing monthly returns needs Professional.

The Full Pricing Ladder

Zoho Books has six UK tiers, priced per organisation rather than per user:

PlanAnnual (per month)MonthlyUsers
Free£0£01 + accountant
Standard£10£123
Professional£20£245
Premium£25£3010
Elite£85£9910
Ultimate£165£19915

Note that Premium is £25 on annual billing, not the £30 often quoted — that is the monthly rate. The full breakdown is in our Zoho Books pricing guide.

Every tier, including Free, also handles MTD for VAT and MTD for Income Tax, which matters if you are a sole trader subcontractor now inside the Income Tax regime.

Setting CIS Up

Step 1: Enable CIS

Settings > Taxes > CIS. Confirm whether you operate as a contractor, a subcontractor, or both, and enter your UTR and employer PAYE reference. Have both to hand before you start.

Step 2: Set Up Subcontractors

You are legally required to verify subcontractors with HMRC before paying them, which is what establishes the correct deduction rate.

In Zoho Books, contractors and subcontractors sit in a dedicated contact space where you record:

  • Their UTR
  • National Insurance number, for sole traders
  • Company registration number, for limited companies
  • The HMRC verification reference
  • The applicable deduction rate

One thing to confirm in-product: Zoho’s CIS documentation describes storing these details but does not state that it performs the verification call to HMRC itself. If it does not, you verify through HMRC’s online service and record the result here. Worth establishing before your first payment run rather than during it.

Why accuracy matters: pay someone at 20% when they should have been at 30%, and the shortfall is your liability as contractor, not theirs.

Step 3: Bills, and the Labour–Materials Split

When you raise a purchase bill for a subcontractor, Zoho Books calculates the deduction at the rate assigned to that contact.

CIS applies to the labour element only, never to materials. This is the single most common first-timer error. Zoho Books lets you split a bill between labour and materials using different expense accounts, but it will not work out which is which — you categorise each line yourself.

Get this wrong in the subcontractor’s favour and you have under-deducted, which comes back to you.

Step 4: Payment and Deduction Statements

Every month each subcontractor must receive a statement showing gross paid, CIS deducted and net paid.

Zoho Books generates these instantly as PDFs you can send straight from the software. For contractors who were producing these by hand, this alone is most of the time saved.

Step 5: File the Monthly Return

Zoho Books compiles the return from payments recorded in the tax month. You review the consolidated figures and submit unfiled returns directly to HMRC using your Government Gateway credentials.

It also records payments you make to HMRC, and gives you a CIS deduction report and a CIS suffered report — the latter being what a subcontractor needs to reclaim deductions against their own liability.

Available from the Professional plan.

The VAT Reverse Charge Overlap

If you are VAT-registered, the domestic reverse charge for construction services has applied since March 2021. Where you supply construction services to another VAT-registered business that is not an end user, the customer accounts for the VAT rather than you.

Zoho Books supports the reverse charge and applies it to CIS invoices. What it will not do is decide which invoices should carry it — whether your customer is an end user is a judgement about the contractual chain, not something software can infer.

Get it wrong and you are into VAT return corrections, which are slow and tedious to unpick. If your position is at all unclear, that is a conversation with an accountant who knows construction, not a setting to guess at.

MTD for VAT submission is available on every Zoho Books tier including Free, and if you are a sole trader inside MTD for Income Tax, our Zoho Books MTD setup guide covers the quarterly obligations.

Employment Status: The Thing CIS Does Not Settle

Worth stating plainly because it is where construction businesses get hurt most expensively, and it has nothing to do with software.

Operating CIS correctly is not evidence that someone is self-employed. A subcontractor can be CIS-registered, properly verified, correctly deducted — and still be a worker for tax purposes and effectively an employee for insurance purposes.

The distinction that matters is labour-only versus bona fide. Someone working under your direction, with your tools, largely or wholly for you, looks like an employee to insurers and to courts whatever the invoice says. That triggers employers’ liability insurance, compulsory at £5 million minimum, with penalties of up to £2,500 for each day you trade uninsured.

So a contractor who runs CIS impeccably and assumes that settles the status question can find themselves facing both an HMRC enquiry and an uninsured injury claim from one incident. Our guide to insurance when hiring subcontractors covers the classification test and what your public liability policy does and does not pick up.

Zoho Books Versus Dedicated Construction Software

Zoho Books is general-purpose accounting with genuinely capable CIS support, including HMRC filing — which puts it ahead of where most comparisons place it.

Where it stays thin is project management. Multiple contracts running at once, variations, applications for payment, retentions and stage valuations are not what a general ledger is built for. If that is your working reality, you will want something alongside it, and our construction software guide covers that side.

For a sole trader subcontractor, a micro-contractor, or a small firm paying a handful of subbies a month, Zoho Books at £20 for Professional is strong value — and if you are the subcontractor rather than the contractor, possibly free.

FAQ

Can Zoho Books file my CIS return to HMRC?

Yes. Zoho Books submits CIS returns directly to HMRC from the Professional plan upwards. You generate the monthly return, review the figures and file from inside the software. Guidance saying you must export and submit separately is out of date.

Is CIS available on all Zoho Books plans?

Partly. Tracking CIS contractors, calculating deductions and producing statements are available from the Free plan. Submitting returns to HMRC starts at Professional, £20 per month on annual billing.

Which plan do I need as a subcontractor?

Possibly none. If you only need to track CIS suffered and produce the reports to reclaim it, the lower tiers cover that. Professional is for contractors filing monthly returns.

Does CIS apply to materials?

No, labour only. If a subcontractor bills for both, deduct only on the labour portion. Zoho Books supports the split through separate expense accounts, but you categorise each line — it will not work it out for you.

What if I pay a subcontractor without verifying them?

You should deduct at 30% where a subcontractor is unverified. If you deducted 20% and they should have been at 30%, the shortfall is yours to make good as the contractor. Verify before you pay.

Do I still file if I paid no subcontractors this month?

Yes. Nil returns are mandatory again from 6 April 2026, so a month with no payments needs either a return or an advance inactivity request, and the late filing penalties apply.

Does Zoho Books verify subcontractors with HMRC?

Its CIS documentation describes recording verification details rather than performing the verification itself. Confirm this in-product before your first payment run; if it does not, verify through HMRC’s service and record the reference in Zoho.

Does it handle the VAT reverse charge?

Yes, and it applies it to CIS invoices. It will not determine whether your customer is an end user, which is the judgement that decides whether the reverse charge applies at all.

Zoho Books CIS: The Bottom Line

Better than its reputation on the point that matters most. Zoho Books files CIS returns directly to HMRC, so the manual export step most guides warn about does not exist, and there is no reason to shop elsewhere on that basis.

The plan you need depends on which side of the scheme you are on. Contractors filing monthly returns need Professional at £20. Subcontractors tracking CIS suffered can work on a lower tier, and the free plan handles contractor tracking, deduction calculations and statements along with MTD for VAT and Income Tax.

Three things the software will not do for you: split labour from materials, decide whether the VAT reverse charge applies, or tell you whether your labour-only subbies are really employees. The first two are categorisation habits. The third is the one that gets expensive, and it is worth an hour with an accountant before it becomes a claim.

Pricing and features correct at time of writing. Plans and capabilities are subject to change — always confirm current details on the provider’s website before purchasing. This article is general information, not tax or legal advice; check your own position with HMRC or a qualified accountant.
